Will bad input shaft bearing ruin the transmission?

I've done my research and found what may be wrong with my Maxima. When the clutch is pressed in when in neutral, I get no noise, but when you take your foot off the clutch, there is a whirring sound....

1997 Maxima SE with 204,800 on it. A few problems I need to get fixed. Lower control arms (Ball joints are bad), replacing the end links on the sway bar soon, and also play on fixing the valve cover...
