You can probably get away with reusing your dust boots but it would be ideal to get new ones. You're only keeping it for 3 years, and its a bad way to think about this way, but it won't affect you...

No way that is acceptable. It's probably cheaper to get a whole new engine. I doubt the shop that manages to destroy an engine block when changing an alternator is also capable of welding it back...
