Alternator trouble, had to drop engine to get it out/ one question

last night my girl and i went to the mall to hang out after visiting few arts and crafts places to find some stuff to improve my light output from my headlights... went to the roof of the mall, parked and walked around for a while... i got back i my car and started it up and the battery light came on and my car started idling bad.... turned it off and turned it back on and it was still the same thing... drove around the parking lot a lil and the car was losing power... turned it off again and that was it.... no power to restart.... my brother works at the mall so i called him and he brought a jumper kit.. gave me a jump and it started up fine when i took the positive cable off the battery, the car went dead.... so i came home to get the other maxima, and went back to the mall and towed my car home....

this is the fun part... started changing it this morning, i got everything off real quick but the bottom bolt on the alternator was kinda hard to take off.... when did get it unscrewed i realized that it was in the wrong way...and it could not clear the side of the car..... i am here tryna figure out how did the bolt get in, in the first place, then i remembered, the guy who changed my engine a year back put everything on before he dropped the engine in the car... i was so pissed...

i had to drop my engine to get the bolt out...

i have one question
will a bad or faulty alternator cause knocking or misfiring?

I had a bad harness connector on my alternator and ended up running on ~8 volts for several miles one time. I definitely got knocking and misfiring when I didn't drive like a total granny.
